Black*Star & Tsubaki
Black*Star is first seen as an egotistic and arrogant kid. But as the story progresses, we see he's much more than what he seems to be. Tsubaki is by his side to help him stay focused, she has a high tolerance for his immaturity and is able to keep his head out of the clouds. When Tsubaki battled her brother in the Enchanted Sword, Black*Star was just begging her to come out alive. He told her she was much more than some flower her brother compared her to (the camiella) and she was much more than his weapon. After the battle, Tsubaki broke down and hugged him, saying she was sorry and he just said its alright.
There isn't alot of information on their relationship but when I look back, I see their chemistry flows just like that. I believe he said this once; If the night sky is me, then the shining stars must be Tsubaki.
I don't know but I could be wrong. But I don't know anyone else who could tolerate Black*Star better.

Kid & Liz
When Kid goes into his OCD episodes, Liz is the only one who gets him back on his feet and focus on the more important situation. I don't know anything else to the matter of these two.

Stein & Maka
Now I know what I said about spirituality and communicating with one another, well this is psychology. And I think I know when I see a match based on similarities and psychology. When Stein and Maka went insane, Stein had it worst because he was very sensitive to the madness. The fate that caused Maka to go insane was the black blood when Crona slashed Soul across the chest. They're both very bright, they're the greatest meisters of the DWMA, they fight great together, even if they do have their weapons, and their interests revolve around studying certain subjects you'd study in school. (Stein likes to dissect and study the anatomy of humans, endangered animals and etc, so that has to do with science)(Maka likes to read, so that has to do with all of the above in a way depending on what she's reading or if she's reading for fun.) They also suffered certain misfortunes caused by Medusa; Stein was manipluated psychologically and mentally, dragging him down the madness and Maka almost lost Soul to Crona and Crona suffered a horrible childhood because of her, upsetting Maka deeply.
During their first meeting, it was a set up Lord Death made for a remedial lesson. So when Stein played the villian, it was a rather intimidating situation, especially when he shocked her. He grabbed her by the twin tail, removed her coat and lifted her vest and blouse up, complimenting on her skin, as he proceeded to draw incesion lines. Bringing her up so they were face to face, saying he wanted to turn her skin into sandpaper. When she attempted to take him down with Witch Hunter, he was impressed she could do that at such an age. The lesson did come to an end, everything was revealed to be a set up, but no one was comfortable of him. The next day, everyone sees Stein's the new teacher of Class Crescent Moon, much to Soul and Maka's dismay. Some days pass, Maka is still nervous around Stein, especially when he asks her for a favor while Black*Star and Soul are sparring against Kid. We see they can both read souls like open books. When Soul gets cut down by Crona, Maka is kneeling before Soul, begging him not to die as he tells her to get out. She cringes and shuts her eyes tight in fear as Crona is about to kill Maka. But she is saved in mere seconds when Stein busts in and takes her down with Spirit. Maka watches Stein battle Crona and is impressed by his strength. Afterwards, she's sitting out in the hall, waiting to hear good news. Stein comes out of the infirmery, surprised she was waiting the whole time. She asks him to see Soul. Almost hesitant, he puts on a smile and a victory sign, saying "The operation was a complete success." This makes her smile and she thanks him, taking his hands. She faces him and asks if she could check on him and he says sure, she thanks him again. Evnetually, she sees him as a role model and wants training from him. He gives her advice such as looking for what she's lacking (courage) and how she has to synchronize souls with other meisters (such as Black*Star). She's doesn't want to give up on getting stronger under his wing and they get along well. He is strict as a teacher, but they're both serious. When she was in Loew with Soul and Crona, Stein wanted to go and rescue them despite the madness taking affect on him. (But Lord Death already took care of that by sending Justin Law to Loew.) When Stein returned from hunting Justin, Maka ran up to him and hugged him, saying she was so glad he was okay, and he returned the hug back with a smile. Maka also saves Stein from an attack a Clown made.
Say what you will, but they show alot of strength and I see some kind of chemistry there. Both booksmart and having some things in common. In that world, not all couples have to be weapon and meister, why not let there be couples who are weapon and weapon or meister and meister.

 I like them.

Kid & Crona
Because Crona is Actually a girl (according to what I saw in the manga), I don't know if it's possible since she isn't symmetrical like Liz and isn't like Liz. Knowing Kid is a shinigami and Crona is a demon swordsman, I wonder how it would be. Kid suffers OCD and Crona suffers anxiety (mostly social anxiety), but they'd cope with each other through their mental episodes. Like that time Kid assured her to take time adapting to the environment and apologized for noisy Black*Star and Patty were being as they devoured a ton of food. There isn't alot of interaction between them other than the battle on the ship and the party. I'll have to read the manga and find out.

Spirit & Blair
Knowing that Spirit is a womanizer and Blair is a sleezy cat with magical powers, they get along well. I don't know about romance, but they do flirt with each other. Blair even calls him "Papa" like a sugar daddy, but they do both care for Maka.

Still fine with this . . .  

Soul & Maka
Alot of people say they're a couple but I don't see any chemistry that hints romance, I mean seriously. They sychronize well in battle and combat, but they have more of a brother/sister complex. They get along well in combat, but they bicker and argue and have many disagreements. Maka likes to read. do puzzles anf take long bathes but doesn't think nor worry about attractiveness nor breast size whereas Soul likes music but doesn't think Maka's attractive due to being "tiny tits' (In the manga, her breasts are more perky and she goes from a B cup to a C cup. Or is it an A cup to a C cup?) When he says something she considers smartass or offensive, she Maka-chops him. Soul doesn't like learning as much as Maka (that I can understand on a perspective). Soul also tells her she has fat ankles. Maka also tells him he is sloppy, has smelly feet and can be a pest in their partnership (that I totally get, ugh.) and she doesn't even like jazz like Soul does.
You see what I mean?! Just because they are the main characters does not make them a couple, you fans and all gotta think this logically and realistically. He wants to protect her and become a Death Scythe, she wants to be stronger and make him into a better Death Scythe than her father. They have disagreements, but they work together to get better and get along well. That's what a sibling complex is like.

Stein & Marie
Some people say Stein would be best for Marie because of the fact she is "Stein's light." She isn't eager to be his new weapon partner but he assures her she'll get over it because she's the type to bounce right back and she tells him not to say that. She stands by Stein's side as the madness worsens and as she breaks down, he tells her not to cry. Now Stein is said to be an old flame of hers, but so is Joe. When Joe is killed, Stein is suspected for murder. He agrees to find Joe's real killer. As Marie leaves with Stein, Nygus tells her he's incapable of emotions such as love, but Marie disagrees with her. As she starts to cry over Joe's death, Stein brings her to his chest so her cries are muffled as he comforts her. Spirit assumes they started dating and they are the only two out of DWMA to take the issue of Arachnophobia seriously. Somehow, Stein and Marie have an unborn child on the way. This happens when he transfers some of his DNA using soul force or whatever into her womb.
I don't know about romance. They both have flaws and obsessions, but Marie isn't as bright as Stein and Maka are. She is kind and pretty though. Stein is obsessed with dissection and Marie is obsessed with romance. Stein's flaw is his insanity and Marie's flaw is her poor sense of direction. I don't know.

Stein & Medusa
These guys look sexy together but in logical perspective, they would Not mingle well. Medusa is worst than Stein because she goes so far as to implant the black blood into her own child and neglect her of any maternal love and support a mother should give. Stein is angered by this because as a man of science, even he would never do that to his students or his child if he ever had one. Medusa manipulates Stein, persuing him to join her in creating the new world, shocking him since he wants to avoid disorder. During their battle, he tells her of his childhood and how the doctors looked at him as a mentally disturbed child and how he hated going to school because none of the kids had a single original thought in their head. She refers to the story of his childhood as boring and that it makes her want to puke. She questions why he wants to avoid slipping into madness and how things would be if they lived in a world without a god. He protests and explains he wants to live in a world ruled by a god that would reign without ego. After dismembering her, she wraps herself around him and bites his neck as he grabs her by the hair and throws her off his shoulder. She just looks up at him and smiles saying "I love you, you know. A man after my own heart." But he sends the blow onto her forehead stating "Yeah right. You're just like me. You can't possibly understand love." Hallucinations of her appear in front of him, persuing him to join the new world and fall into madness. But knowing that, he would harm those important to him and lose his own humanity. In the anime, he goes to Medusa and nearly kills Marie, Maka and Crona.
Possessive, manipulative, heartless and only cares of her darkest desires, Medusa is a horrible choice of a match for Stein. Stein may seem insane, but he's actually just eccentric but also kind and calm. He is sensitive to the madness and if she drove him to a dark path, the animal within would be unleashed and it'd be hell. He would also suffer mentally and psychologically, struggling to regain his sanity. She's a perfect example of a yandere. They would've made a perfect couple if she was the complete opposite and not a witch. Sadly, it couldn't be that way.
